Quicktime Exports too much footage

I've created a master, and long timeline. It's several hours of material.

I used 'Save As', then chopped the project into smaller cuts of 6 to 12 minutes each.

When I export these shorter segments with both the self contained Quicktime movie, or the more time consuming 'Using Quicktime Conversion' options - the resulting Quicktime movies contain footage that I deleted from those respective timelines!

Are you setting an in/out point and exporting from the final sequence?
