AIFF problem

I've been having some problems with .AIFF files on FCP 7.0.3. When syncing these AIFF files with a reference in-camera audio I get a delay even though the waveforms are PERFECTLY aligned. This does not happen, however, if I use .WAV, even though it's all 48Khz/16-bit. Route is Mp3->AIF on Compressor / MP3->WAV on Quicktime Player. What could be wrong?

Go to user preferences and turn audio playback quality to high.
