I have some hdv footage that I captured using the "apple pro rez" setting. When I look at it via a blackmagic card to a monitor it looks bad. You can see the interlacing and pixals. When I use straight hdv it doesn't look this bad, what gives?

How did you shoot the footage? With what camera? 1080i60, or some 24p variant? How did you capture this footage? 1080i60 or did you try to capture at 23.98 because you used some 24p variant? Because 24p on HDV isn't a simple beast.

ANYWAY...we need more details about what you are doing before we can really say what is going on. Thus far all we have is HDV captured via BlackMagic as ProRes. Frame rate? Camera used? Setting you shot? Setting you captured (frame rate!).
