Audio issues when converting XDCAM EX footage

I have XDCAM footage with two distinctly different audio tracks.

When editing the footage in FCP 7 I can see and hear the different tracks independently. But when I use Compressor to transcode the footage to ProRes 422, Compressor mixes the audio together. Below are the basic things I've tried to get the transcoding to work correctly on the audio. What am I doing wrong?

?Create new setting using QuickTime Movie in Compressor
?Encoder Tab>Audio Settings> I've tried all the Formats that have many different Channel settings: Linear PCM, AAC, Apple Lossless, etc.. Under the Channels drop down menu I've tried every single one of the settings.

When using any of the settings that have multiple channels, I'll still get my original XDCAM audio mixed together.

Can anyone help me with this matter?

By the way, I have the same issue using MPEG Streamclip to transcode.

Set audio to "passthrough".
