Noise reduction filter not working

Hey has anyone run into something where when you have multiple clips on your timeline and you apply the noise reduction filter and it doesnt kick in right away. It is like every clip it starts out with the noise then goes "Oh yea i need to apply the filter and then the noise goes away until the next clip and it starts with noise and goes back out. What do I need to do to fix it!
