I have seen this flickering happen before (along with other visual glitches) and it is related to the Kona card. To get around this, go to Build/Format and choose Hard Disk as the destination at the bottom the window. This will create a disk image that you can bring into Disk Utility and burn from there, where you can freely adjust the speed. So it won't update unless you change one of those parameters. The standard parameters in that dialog (keyframe, bit rate, etc) seem to be encoded in plain-text elsewhere in the file. This dialog is populated with custom fields specified by the codec. For best results, convert the media to ProRes. I'll say it again: it's only a player. It's caused by a missing framework, which to the best of my knowledge is unrelated to ProKit. Do you have Final Cut Pro 7.0.3? If not, updating to the latest version should hopefully fix the problem (skip the ProKit 6.0.1 update though).
