Okay, let's see if I can clarify your questions, if only for me, and try to offer some solutions...

In the past I would take my ex3 footage shot at 24fps and place it into a custom profile - 1920x1080 / mjpeg / 29.97 for exporting for pond 5 - It would always work.
Now when I do it - after rendering it plays back choppy and exports choppy - like most of the frames are missing,
By "custom profile" do you mean a custom "Easy Setup" for Final Cut Pro?
When you exported, what command and settings did you use?
You may not have the best settings selected for playback in your RT menu (in the Timeline window), etc. When you export, you may be choosing settings that don't yield the best/proper results.
And, if you want to take footage at 23.976 frames per second and end up with converted footage at 29.97 fps, then you may want to edit your footage, color correct it, or whatever, and export it using "Export as QuickTime Movie," then use another tool to do the frame rate change.

I then tried to create a default profile for the ex3 footage xdcam,- just drop in footage - asks would you like to use the default profile for this footage etc - when i export - half of the video is black - any suggestions?
I remember something about deleting video prefs? - any suggestions?
By "a default profile" do you mean a custom Sequence setting?
