You should be fine without transcoding. The Canon h.264 files cut like butter.

I rarely transcode anything in Premiere - I did do some very large timelapses the other day just to make it easier to play back, but everything else just comes in native. I haven't had any Mark 111 footage yet, but if it all works fine on a test, like Strypes says, should be fine.

Looking for suggestions on editing workflow processing for a recent shoot.

We shot with a Canon Mark III in H.264 (1080, 24p), which is a compressed format and not normally an editing format.
And separate audio.

We have been using FCP 7; but wanting to try Premire CC 2014.

How should I prepare for editing?

Should I transcode (and to what format?), and then match the audio in a sequence?
Should I use Plural Eyes? (I have a license in FC. Would I need a new lic?)
Should I then output a file so the audio is baked in?

Don't transcode unless your system is really slow. I was cutting DSLR footage in CS5 on mac mini 4 years ago, so you should be fine.

Pluraleyes is now a standalone application, so you'll need a new lic.

I don't think it's necessary. unless you have horrible media management.
Traditionally, you sync the audio and video, and create a merged clip.
This creates a new file with the video and synced audio.

I would suggest putting the audio and video in the same bin and use the "create multicam sequence function". That provides significant workflow benefits over using merged clips.

Premiere with the built in audio synchronisation function.

Put audio and video in the same bin, select them, right click and choose "create multicamera source sequence". Then choose to sync by audio and select "camera 1" if you are working with dual system sound.
