I have an older project that when I start up it asks me to reconnect media I haven't needed for quite some time. Is Final Cut referencing older sequences that I have in my project or is there a way to wipe all the older media links in the project?

Sure. Delete those older Sequences. That frees up room in your project file, but doesn't speed up reconnection all that much if you still have the master clips for those Sequences in your Browser. If you want to reconnect only clips in your current Sequence, select that Sequence first and then do the reconnect.

when you get the reconnect prompt on opening the project,
tell FCP to "forget" about the old links. (A check-box in the reconnect window)
you wont be asked again.
